    Many aspects of protein function rely on conformational fluctuations. Hydrogen/deuterium exchange (HDX) mass spectrometry (MS) provides a window into these dynamics. Despite the widespread use of HDX-MS, it remains unclear whether this technique provides a truly comprehensive view of protein dynamics. HDX is mediated by H-bond-opening/closing events, implying that HDX methods provide an H-bond-centric view. This raises the question if there could be fluctuations that leave the H-bond network unaffected, thereby rendering them undetectable by HDX-MS. We explore this issue in experiments on cytochrome c (cyt c). Compared to the Fe(II) protein, Fe(III) cyt c shows enhanced deuteration on both the distal and proximal sides of the heme. Previous studies have attributed the enhanced dynamics of Fe(III) cyt c to the facile and reversible rupture of the distal M80-Fe(III) bond. Using molecular dynamics (MD) simulations, we conducted a detailed analysis of various cyt c conformers. Our MD data confirm that rupture of the M80-Fe(III) contact triggers major reorientation of the distal Ω loop. Surprisingly, this event takes place with only miniscule H-bonding alterations. In other words, the distal loop dynamics are almost "HDX-silent". Moreover, distal loop movements cannot account for enhanced dynamics on the opposite (proximal) side of the heme. Instead, enhanced deuteration of Fe(III) cyt c is attributed to sparsely populated conformers where both the distal (M80) and proximal (H18) coordination bonds have been ruptured, along with opening of numerous H-bonds on both sides of the heme. We conclude that there can be major structural fluctuations that are only weakly coupled to changes in H-bonding, making them virtually impossible to track by HDX-MS. In such cases, HDX-MS may provide an incomplete view of protein dynamics.

    Vascular tissue engineering (VTE) is an emerging alternative therapeutic intervention strategy to treat diseases such as atherosclerosis. While the ultimate goal of VTE is designing tissues to serve as graft substitutes, they can also serve as powerful tools to study tissue and disease development and drug discovery. In this work, engineered vascular tissues from fibrin gel, mouse embryonic multipotent progenitor cell line (10T1/2 cells), and rat embryonic thoracic artery smooth muscle cells (A-10 cells) were used as models to study the Notch signaling pathway and vascular calcification. The 10T1/2 cells were successfully differentiated into vascular smooth muscle cells with TGFβ1 treatment and compacted the tubular gel significantly owing to the contractile cytoskeletal stress fibers. Notch signaling studies in engineered vascular tissues from A-10 cells demonstrated cis-inhibition while 10T1/2 cells activated Notch and its downstream targets Hes-1 and the smooth muscle α-actin genes. The results from the calcification studies showed that vascular tissues fabricated from both progenitor and differentiated 10T1/2 cells calcified in response to high inorganic phosphate concentrations and expressed the osteopontin protein. Treatment of the tissues with a model therapeutic agent, Vitamin K, led to the reduction of calcium deposits and osteopontin expression, suggesting its potential protective role. In addition, vitamin K treated engineered tissues resulted in the restoration of smooth muscle cells contractile markers. The effect of elastin degradation on calcification was simulated using exogenous elastin and showed that while elastin alone did not impact the undifferentiated tissues, it led to an increase in osteogenic markers in the differentiated counterparts. This work also investigated the role of endothelial cell vimentin in the regulation of Notch signaling and neovascularization in coculture tissue models. The preliminary results showed that vimentin might enhance the Notch signaling strength since the inhibition of vimentin using a chemical inhibitor or siRNA did not completely inhibit the signal. Notwithstanding this, vimentin appeared to be essential for new micro-vasculature formation. The data collectively presented in this thesis demonstrated the potential of engineered vascular tissues as a novel tool to study cell signaling, vascular calcification, and therapeutic discovery.

    ABSTRACT Background The impacts of the COVID-19 pandemic have disproportionally affected different population groups. Veterans are more likely to have pre-existing mental health conditions compared to the general Canadian population, experience compounded stressors resulting from disruptions to familial, social, and occupational domains, and were faced with changes in health-care delivery (e.g. telehealth). The objectives of this study are to assess (a) the mental health impact of COVID-19 and related life changes on the well-being of Veterans and (b) perceptions of and satisfaction with changes in health-care treatments and delivery during the pandemic. Methods A total of 1136 Canadian Veterans participated in an online survey. Participants completed questions pertaining to their mental health and well-being, lifestyle changes, and concerns relating to the COVID-19 pandemic, as well as experiences and satisfaction with health-care treatments during the pandemic. Results Results showed that 55.9% of respondents reported worse mental health functioning compared to before the pandemic. The frequency of probable posttraumatic stress disorder, major depressive disorder, generalized anxiety disorder, alcohol use disorder, and suicidal ideation were 34.2%, 35.3%, 26.8%, 13.0%, and 22.0%, respectively. Between 38.6% and 53.1% of respondents attributed their symptoms as either directly related to or exacerbated by the pandemic. Approximately 18% of respondents reported using telehealth for mental health services during the pandemic, and among those, 72.8% indicated a choice to use telehealth even after the pandemic. Conclusions This study found that Veterans experienced worsening mental health as a result of the COVID-19 pandemic. The use of telehealth services was widely endorsed by mental health treatment-seeking Veterans who transitioned to virtual care during the pandemic. Our findings have important clinical and programmeadministrator implications, emphasizing the need to reach out to support veterans, especially those with pre-existing mental health conditions and to enhance and maintain virtual care even post-pandemic. HIGHLIGHTS Over 50% of Veterans reported worse mental health compared to before the pandemic.Probable mental health conditions based on self-reports ranged from 13% to 35%.Nearly 1 in 5 Veterans surveyed reported using telehealth for mental health services during the pandemic.

    Quality assurance (QA) is crucial in longitudinal and/or multi-site studies, which involve the collection of data from a group of subjects over time and/or at different locations. It is important to regularly monitor the performance of the scanners over time and at different locations to detect and control for intrinsic differences (e.g., due to manufacturers) and changes in scanner performance (e.g., due to gradual component aging, software and/or hardware upgrades, etc.). As part of the Ontario Neurodegenerative Disease Research Initiative (ONDRI) and the Canadian Biomarker Integration Network in Depression (CAN-BIND), QA phantom scans were conducted approximately monthly for three to four years at 13 sites across Canada with 3T research MRI scanners. QA parameters were calculated for each scan using the functional Biomarker Imaging Research Network's (fBIRN) QA phantom and pipeline to capture between- and within-scanner variability. We also describe a QA protocol to measure the full-width-at-half-maximum (FWHM) of slice-wise point spread functions (PSF), used in conjunction with the fBIRN QA parameters. Variations in image resolution measured by the FWHM are a primary source of variance over time for many sites, as well as between sites and between manufacturers. We also identify an unexpected range of instabilities affecting individual slices in a number of scanners, which may amount to a substantial contribution of unexplained signal variance to their data. Finally, we identify a preliminary preprocessing approach to reduce this variance and/or alleviate the slice anomalies, and in a small human data set show that this change in preprocessing can have a significant impact on seed-based connectivity measurements for some individual subjects. We expect that other fMRI centres will find this approach to identifying and controlling scanner instabilities useful in similar studies.

    AbstractIncorporation of cationic boron atoms into molecular frameworks is an established strategy for creating chemical species with unusual bonding and reactivity but is rarely thought of as a way of enhancing molecular optoelectronic properties. Using boron formazanate dyes as examples, we demonstrate that the wavelengths, intensities, and type of the first electronic transitions in BN heterocycles can be modulated by varying the charge, coordination number, and supporting ligands at the cationic boron atom. UV‐vis absorption spectroscopy measurements and density‐functional (DFT) calculations show that these modulations are caused by changes in the geometry and extent of π‐conjugation of the boron formazanate ring. These findings suggest a new strategy for designing optoelectronic materials based on π‐conjugated heterocycles containing boron and other main‐group elements.

    Many aspects of protein function rely on conformational fluctuations. Hydrogen/deuterium exchange (HDX) mass spectrometry (MS) provides a window into these dynamics. Despite the widespread use of HDX-MS, it remains unclear whether this technique provides a truly comprehensive view of protein dynamics. HDX is mediated by H-bond-opening/closing events, implying that HDX methods provide an H-bond-centric view. This raises the question if there could be fluctuations that leave the H-bond network unaffected, thereby rendering them undetectable by HDX-MS. We explore this issue in experiments on cytochrome c (cyt c). Compared to the Fe(II) protein, Fe(III) cyt c shows enhanced deuteration on both the distal and proximal sides of the heme. Previous studies have attributed the enhanced dynamics of Fe(III) cyt c to the facile and reversible rupture of the distal M80-Fe(III) bond. Using molecular dynamics (MD) simulations, we conducted a detailed analysis of various cyt c conformers. Our MD data confirm that rupture of the M80-Fe(III) contact triggers major reorientation of the distal Ω loop. Surprisingly, this event takes place with only miniscule H-bonding alterations. In other words, the distal loop dynamics are almost "HDX-silent". Moreover, distal loop movements cannot account for enhanced dynamics on the opposite (proximal) side of the heme. Instead, enhanced deuteration of Fe(III) cyt c is attributed to sparsely populated conformers where both the distal (M80) and proximal (H18) coordination bonds have been ruptured, along with opening of numerous H-bonds on both sides of the heme. We conclude that there can be major structural fluctuations that are only weakly coupled to changes in H-bonding, making them virtually impossible to track by HDX-MS. In such cases, HDX-MS may provide an incomplete view of protein dynamics.

    Vascular tissue engineering (VTE) is an emerging alternative therapeutic intervention strategy to treat diseases such as atherosclerosis. While the ultimate goal of VTE is designing tissues to serve as graft substitutes, they can also serve as powerful tools to study tissue and disease development and drug discovery. In this work, engineered vascular tissues from fibrin gel, mouse embryonic multipotent progenitor cell line (10T1/2 cells), and rat embryonic thoracic artery smooth muscle cells (A-10 cells) were used as models to study the Notch signaling pathway and vascular calcification. The 10T1/2 cells were successfully differentiated into vascular smooth muscle cells with TGFβ1 treatment and compacted the tubular gel significantly owing to the contractile cytoskeletal stress fibers. Notch signaling studies in engineered vascular tissues from A-10 cells demonstrated cis-inhibition while 10T1/2 cells activated Notch and its downstream targets Hes-1 and the smooth muscle α-actin genes. The results from the calcification studies showed that vascular tissues fabricated from both progenitor and differentiated 10T1/2 cells calcified in response to high inorganic phosphate concentrations and expressed the osteopontin protein. Treatment of the tissues with a model therapeutic agent, Vitamin K, led to the reduction of calcium deposits and osteopontin expression, suggesting its potential protective role. In addition, vitamin K treated engineered tissues resulted in the restoration of smooth muscle cells contractile markers. The effect of elastin degradation on calcification was simulated using exogenous elastin and showed that while elastin alone did not impact the undifferentiated tissues, it led to an increase in osteogenic markers in the differentiated counterparts. This work also investigated the role of endothelial cell vimentin in the regulation of Notch signaling and neovascularization in coculture tissue models. The preliminary results showed that vimentin might enhance the Notch signaling strength since the inhibition of vimentin using a chemical inhibitor or siRNA did not completely inhibit the signal. Notwithstanding this, vimentin appeared to be essential for new micro-vasculature formation. The data collectively presented in this thesis demonstrated the potential of engineered vascular tissues as a novel tool to study cell signaling, vascular calcification, and therapeutic discovery.

    ABSTRACT Background The impacts of the COVID-19 pandemic have disproportionally affected different population groups. Veterans are more likely to have pre-existing mental health conditions compared to the general Canadian population, experience compounded stressors resulting from disruptions to familial, social, and occupational domains, and were faced with changes in health-care delivery (e.g. telehealth). The objectives of this study are to assess (a) the mental health impact of COVID-19 and related life changes on the well-being of Veterans and (b) perceptions of and satisfaction with changes in health-care treatments and delivery during the pandemic. Methods A total of 1136 Canadian Veterans participated in an online survey. Participants completed questions pertaining to their mental health and well-being, lifestyle changes, and concerns relating to the COVID-19 pandemic, as well as experiences and satisfaction with health-care treatments during the pandemic. Results Results showed that 55.9% of respondents reported worse mental health functioning compared to before the pandemic. The frequency of probable posttraumatic stress disorder, major depressive disorder, generalized anxiety disorder, alcohol use disorder, and suicidal ideation were 34.2%, 35.3%, 26.8%, 13.0%, and 22.0%, respectively. Between 38.6% and 53.1% of respondents attributed their symptoms as either directly related to or exacerbated by the pandemic. Approximately 18% of respondents reported using telehealth for mental health services during the pandemic, and among those, 72.8% indicated a choice to use telehealth even after the pandemic. Conclusions This study found that Veterans experienced worsening mental health as a result of the COVID-19 pandemic. The use of telehealth services was widely endorsed by mental health treatment-seeking Veterans who transitioned to virtual care during the pandemic. Our findings have important clinical and programmeadministrator implications, emphasizing the need to reach out to support veterans, especially those with pre-existing mental health conditions and to enhance and maintain virtual care even post-pandemic. HIGHLIGHTS Over 50% of Veterans reported worse mental health compared to before the pandemic.Probable mental health conditions based on self-reports ranged from 13% to 35%.Nearly 1 in 5 Veterans surveyed reported using telehealth for mental health services during the pandemic.
